how do you store your overlays? I use large ziplocs for bigger ones and resealable "Ahem" dispensary bags for the small ones and I divide them by Buildings and other terrain.

Close to what I do; huge zip lock for all of them, then smaller ziplocks inside it. Sub divided be terrain types. Woods and brush, for example, are together. Bigger overlays, 1/2 board, and other large TPP, in different, larger bags.
Works pretty well. Not too bulky.

My overlays (EXC: Ocean, Beach) are taped to sheets of paper. The paper is in a page protector, which is in a binder.

Advantages: overlays are easy to find; overlays already have their tape.
Disadvantages: Other methods might take up less room when traveling to a tournament.

I'm going to pinch your method, but with a variation: mine are/will be all laminated, so the tape won't harm the cardstock.
It's a much more organized affair, currently my overlays are loose in one of my old MMP boxes. 😱
