There does not seem to be an issue with the notes. The reference to notes was an attempt to understand a particular problem which, it appears, is actually something quite different, involving the SecretDR extension. The extension does not seem to be storing information between game sessions, at least in Bruce Probst's experience.
It wasn't just the SecretDR. There was another extension that had the same supposed functionality (secret info that could be revealed to the opponent when required) and had exactly the same problem. I can't remember the details, because this was true for so long that nobody ever bothered with it. I'm talking

Bruce, I can tell you that this problem isn't being fixed by VASL6.4.0. We can conclude discussion on it in this thread. Creating an improved SecretDR/dr tool has previously been logged as a VASL issues for future releases. Thanks for flagging it again.

Don't the delayed notes obsolete the Secret DR though? Or is the Secret DR "better" because it invoked the native die roller so you couldn't just type in a 2 or 12, etc?
Well, yes. You just answered your own question. The important thing about a secret dice roller is that it rolls the dice, secretly. I find the tool most useful for Secret Bog DR/dr, but for that usage you don't need to save the info between sessions, since it affects only a single MPh. Where you would need to save the info is for those scenarios where you're rolling dice during your setup (for whatever purpose) that your opponent won't find out about until later. If you do your setup, save the file and send it to your opponent, poof those "secret" DR are gone forever.
However if the "Reveal Notes" functionality works as advertised between sessions, then it would certainly help a great deal, even if you're just trusting that your opponent rolled the dice he says he did.
