If a Sqd & leader had 1st fired initially then the Sqd used it MG to 1st fire at another unit but had cowered is the entire stack marked as Final Fired? It is my contention that the Sqd and MG are Final Fired, but the Leader is not; he's only marked with a 1st Fire. This can have implications as the Sqd could be forced to FPF but I do no believe the Leader would have to take a NMC in this case if he were to direct the fire (possibly averting a LLTC/LLMC situation). Am I correct in my assumption?

I agree with you, T.Y, and see no reason to mark the leader Final Fire. He neither directed the attack, nor is he subject to cowering. From A7.9:

Cowering affects all fire except that from a SMC...
In addition, any unit that cowers as well as all of its SW regardless of whether it was using its inherent FP) is automatically marked with a Final or Prep Fire counter as appropriate.
