Maybe we have been playing not quite correctly, have gone through rules several times, need to confirm my understanding. If the enemy side controls a building, say mult-hex mult-level with cellar for examples sake, and say from the beginning of the scenario and there are no enemy units present,

I read the rules to say that if a friendly unit enters the ground floor and then exits, the entire building is now friendly controlled, though the locations (minus the ground floor entered), cellars, and other hexes (except perhaps the hex where the unit entered and left) are still under enemy control. Is this right? Can someone clearly explain how this works and what is and isn't true about Control of buidlings?

Sounds correct to me....

A26.14:
"An armed, Good Order Infantry MMC at any non-rooftop, non-subterranean level in any hex of a building can gain Control of the building; a side need not physically occupy all levels or all hexes of a building to gain Control of it as long as the conditions of 26.11 are fulfilled..."

A26.11:
"During play, a side gains Control of a Location/hex/building by occupying it with an armed Good Order Infantry MMC without the presence of an armed enemy ground unit [EXC: subterranean units] in that same Location/hex/building (see also 26.13-.14 for hex/building Control)..."

Read it as if the "Location/hex" part isn't there.

A couple of minor points. The friendly unit has to be a MMC. Neither vehicle nor SMC will work. The friendly MMC can't use bypass and gain control. If there is enemy HIP in the scenario the friendly side may be wrong about whether the building is controlled.

Just for clarity here in the thread is a cellar location a subterranean one?

No, subterranean means cave, sewer, tunnel, culvert, etc. See the entry in the index.

It's not very common that you enter a cellar without entering the upper level. It can happen but it's not very common.
