At the start of the conflict, Germany receives numerous HQ 1-1 shell units.

What are these units?

Are they:

1. The usual ACOW HQ unit with the usual capabilities

2. A proto-Corps scale unit that will fill out later in the game

If these HQ units are burned up, does this mean German reinforcements potential is compromised?

I think you mean the '1 - 1' German Armies and Army Groups: some are on the map at the start, and more appear later. Unlike in many TOAW scenarios HQs in Europe Aflame are purely for supply distribution: they'll never fill out to be combat units in their own right, although they do have some limited artillery and AA capability and you can use them to surround guerillas, for example, while more powerful units actually launch an attack.

Is that what you meant?

In the usual COW, an HQ is attached to particular units.

I've noticed the Europe Aflame HQ's are not.

When you highlight on an HQ, no other units are highlighted.

Is it fair to assume then that HQ units can distribute supplies equally to all units of the country?

the german HQs are on Free Supply, if I'm not mistaken they can provide supply to every friendly unit, even italian, rumanian , ...

The Axis HQs are best used spread out rather than as two formations. They can help with supply, garrison ports, encircle partisans, and eat up territory during offensives. Also they don't weigh much so they can be shipped easily to different theaters when needed.
