In the force editor, there are several colour schemes that appear to have the same background colour (brown, medium gray, and medium green, IIRC). Do they in fact act as the same background colour for game purposes, or are they still considered to be different colours?

There is a "icon background" color, and a "symbol" color. Maybe I'm misunderstanding your post, but it sounds like maybe you have the two confused?

When you look at the color schemes in the force editor, your columns each represent a unique icon background color, with the rows representing the different allowable symbol colors.

You can see page 115, of the CoW manual for the support matrix, where the general effects of the different color schemes, and their interactions, are detailed.

Definately not confused between the two. P.69 shows the "Icon Color" as the colour of the 'counter'. "Unit Type Symbol" is shown as the NATO unit symbol ('symbol clolour').

Yes. There are 22 background colours available in the Force Editor, each with 5 symbol colours. Going from left to right, it appears that #2 and #14 have identical background colours. The same with #9 and #20, #10 and #18, and #11 and #17.

Okay, here's a quick and dirty test scenario for you. I re-iconned some of the US forces. See the five units that are surrounding the German unit at (10,11).

The two tank companies are from one formation. The two mech infantry companies are from a second formation. The TD company is from a third formation. All formations are Army Support. The 1/37 tank is chosen from column 10, while the Lt/37 tank is chosen from column 18. The 1/51 mechanized and 2/704 TD are both also chosen from column 18. The 2/51 is chosen from column 4. Note that you had pointed out the seemingly identical icon background color for columns 10 and 18.

By ending the German turn, then choosing various attack combinations of the American units, you can readily see that the corresponding support levels as indicated by the flag colorization in the attack planner dialog do match with the support matrix, if and only if the units that are from columns 10 and 18 are considered to be of different icon background colors. Hence, each column, regardless of the similarity of color, is considered to be of a different icon background color, than every other column.
